Some clutches allow for replacement of the bearings, some don't. Repair or replace before running it again. Worse things happen when a bearing completely locks up.

If the flywheel was pitted or had hot spots, it should have been resurfaced. Slipping a clutch to "break it in" is never a good idea, it basically creates a lot of heat in the clutch disc, pressure plate and flywheel surfaces.
